The move follows a five-month suspension as part of the town's response to the Covid-19 pandemic.
Charges across all Council-run parking facilities were frozen on March 24 to support key workers and others needing to park in the town centre.
They will now be reintroduced with effect from Monday, August 24 as measures to ease lockdown restrictions continue.
Councillor Ashley Waters, Middlesbrough Council's Executive member for Regeneration, said: "When lockdown restrictions began to be eased, we took the decision to continue the suspension of parking charges to support town centre businesses as they re-opened.
"Now as more shoppers and visitors are returning to the town centre, we need to ensure that access to parking bays is available throughout the day to provide easy access for customers to businesses.
"Parking charges encourage turnover of spaces, and enable motorists to park in locations suitable to their requirements.
"Public safety remains our number one priority, so additional cleansing of pay & display ticket machines will be undertaken.
"Of course it simply isn't feasible to clean them after each and every use, so we would urge motorists to take the same precautions as they would when using cash machines, touching door handles etc.
"Alternatively payments can be made using the RingGo mobile phone payment system."
